First off, Welcome Braxton!

 

I have never had an issue using the WC on a factory clearcoated wheel that has some slight damage. 

I suspect the warning is for wheels that do not have clearcoat (i.e. meant to be polished).  Maybe Dave (BRZN) will chime in, as he has that type of wheel on his GTO.

I have chrome stockers on the BMW, would the WC be ok to use on these as well?

As long as you do not let the Wheel Cleaner dry on them you should be fine.  If you are cleaning one wheel at a time it shouldn't be an issue.
